Below are step by step how to color over a scanned pencil drawing. Step one, This one I start off with pencil (I usually prefer 3b for sketching other than pen). Then I scanned it in and play around with Photoshop or Gimp. Step two, I painted in base colors and basic values using default round brush hard and soft. Step three, the I tightening up value and color more, refine shapes. Step four, I paint over some more to re-adjust lighting and values. Then in the final version, I add some red hue under lighting.
